Added new function setPermissions to handle the jobs chmod, chmodRecursive & chmodDir did with additional functionality to impove the capabilities of chmoding the package tree.
The existing functions now call setPermissions.

Any directive that uses a Source Dir Tag now suports tags of the form:

--Package=PackageName,SubDir
